The direct sailing leaves from Tagbilaran Pier, inside Bohol’s only chartered city, which puts it 30 to 45 minutes from Panglao and Alona Beach by van and a short tricycle ride from most Tagbilaran hotels. Via Siquijor. Tagbilaran connects to Siquijor Pier in about two hours, and Siquijor connects onward to Dumaguete on a short crossing. It adds a stop, but it also gives you the option of breaking the trip with a night on Siquijor rather than treating the day as pure transit. For anyone with a spare day, this is the better version of the trip rather than the compromise.

Via Cebu. The most schedule-reliable fallback, and the least interesting. A fast craft from Tagbilaran to Cebu Pier takes about two hours on OceanJet or Lite Shipping, and Cebu has frequent onward connections toward Dumaguete and Negros. It adds real hours, but it leans on the high-frequency Cebu–Tagbilaran corridor rather than a thinner direct product — which is what you want if a missed connection would cost you a flight.
